Glad you have managed to track the source of the leak. At least the tonneau drain pipes are an easy fix. The windscreen may be sorted with one of the proprietry sealers available from the local accessory shop or Halfords.
The door trim clips are a fiddle, but can be fitted with a home-made tool. Get a piece of metal, similar thickness to body panel steel, about 6 inches long by 3/4 inch wide. Bend it at one end into a flat 'u'-shape so that it will hold one of the trim clips. You can then offer the trim up to the door, with the window fully down. Insert the tool in the window reveal and pull the clip up over the trim and the door skin return. The attached drawing may explain better.
